The Protection Rating with no shields is 5, with no Threshold - exactly the same as if the shields had been battered down to Strength 0, on Table 7.9 in the NG, or 1.20 in Starships. The only thing that would change this would be Hull Plating (in Starships).

Ok, first off, try to avoid confusion from Target Numbers (e.g. TN 10) and modifications to Target Numbers (+5 TN, -5 TN) :) It's easy to get lost in the way it's written.
This is how I understand it (Doug may correct me!):
Basically, the chance to detect another ship is TN 10 (in other words, dice roll +/- modifiers must equal 10 or better). This roll is made at Extended Range. (NG p110)
This roll is modified for sensors at the appropriate range category (check the sensors type in the ship statistics against table 9.7). Most sensor systems give no bonus at Extended Range. (NG p138)
Other modifiers may also apply for conditions, such as nebulae, damage and so on.
To cover your points:
1- A ship Running Silent has a +15 TN (per NG pg 103)
2- A ship running on Survey missions with all sensors active is easier to detect so it has a -10 TN (per SOM pg 6)
Both correct - note that these are TN modifiers, not TNs.
3- Ships chance to detect another at Long Range normally is a TN 15 (per SOM pg 6).
This is actually correct, but confusing! The range is irrelevant except for sensor system bonuses (see above). Using active sensors then applies a -5 TN, giving you a TN of 10, as mentioned below.
4- A ship with full active sensors gains a -5 TN at long range (per SOM pg 6)
See 3.
5- As soon as two opposing ships enter within extended range make a TN 10 sensors test (per NG pg 110-111)
Correct.
6- A cloaked ship with a class 1 Cloak has a rating or TN of 16
Cloaked ratings substitute directly for the base TN 10 - this is assuming the ship is actively looking. If not, add a +5 TN.
I think this is right!
