Because they haven't developed the system properly yet.
Most people think they'll reset the numbers when they create the Federation anyway.
And just because it's the 'second' one, doesn't mean it's not still experimental. It will probably have lots of differences with the NX-01, including technology developed while Enterprise was out and about.

My guess would be because an official class name has not yet been established on the show.
NX Class is the official class name as establoshed on the show.
One thing you're all forgetting is that NX-01 is not a Federation Starship - the Federation won't be founded for another 6 or 7 years. The NCC/NX dichotomy does not yet exist.
Besides, the whole NX class is experimental - it's not just a new ship class, it's a technical jump light-years (pun intended) of the rest of Earth's technology.
What episode? Not that I'm questioning it, but I would like to watch that show again since I don't remember it being mentioned.

Um, the ship's been in service for three years, and a second ship is almost completed... I'd say that NX class is the official class name, like it or not.

In all navies before a ship can be built a contract has to be signed. This contract has two parts: it proves the intent of the government concerned to actually pay for the ship [the contract]; and it approves the ship as being seaworthy after its completion [the certificate]. Thus it is called the Naval Contract Certificate [NCC].
Before a ship is ever named it is given an "NCC" number for identification; the ship being named much latter. In most navies the "NCC" number is painted on the bow of the ship (without the "NCC") for identification. [The actual name of the ship is painted on the ships stern]. Historically, all ships of the same class are given concurrent "NCC" numbers. However, several class of submarine in the United States Navy do not follow this rule.]
The "NX" designation has no existence in naval history. New ship designs are givin an "NCC" number as any other ship. The letter "X" does typically designate, however, an experiment; so Naval eXperiment could be one explination.

I don't know if NCC has ever been clarified in canon; personally, I like to use Naval Construction Contract, which I think I got from FASA.
Now, since this is Star Trek, a group of TV series and movies set in a science-fiction universe, the fact that there's "no evidence in naval history" means absolutely nothing.
And while you may think that SCC is more appropriate, bear in mind that the original Enterprise's hull designation came from a single prop aircraft with the registry NC 1701. I don't think designers every really put much thought into what the NCC would mean. If you want to use SCC for your games, great, but accept what is established Trek outside of it.

well there is navy and there is naval history it just wasnt shown in any particular way
