Well, it depends...as far as core game mechanics, the books aren't all that different, though the DS9 book has skills and advantages that the TNG book doesn't have.
What separates the books is the setting information that they provide. The DS9 book includes information on running a frontier-based campaign, as well as DS9 series history and stats for the primary DS9 characters, whereas the TNG book seems to more general, with Starfleet/Federation elements included.
Personally, I bought all the core rulebooks, but it was mainly for the sake of completeness. If I hadn't, I would have preferred the DS9 sourcebook, as I think it's a little more detailed. In retrospect, I would have liked to have seen the TNG sourcebook designed more like the DS9 book.

I bought all the core books as well.
I never paid an awful lot of attention tot he erratta, but I believe the DS9 core book corrected some errors in the TNG one as well.
Either way, the setting information, and the extra character creation information (for non-Starfleet characters) is worth the extra outlay. It's also useful having an extra rulebook for during play. And the adventure in the DS9 core book is actually quite good).
Its worth getting both.
I found the TNG one quite limiting in terms of character creation - all Starfleet officers. DS9 gave a variety of careers for non-Starfleet PCs. It also gives a bigger variety of more interesting races from Cardassians to Trills. Oh and the ships...the stats for the Defiant and the Jem'Hadar ships...lethal stone killers everyone of them.
The TOS book is more for the nostalgia fans. It gives all new templates for the TOS era Starfleet personnel and it introduces new races as well.
GO OUT THERE AND BUY THEM ALL...IF YOU CAN FIND THEM...

I have the ST:NG Core Book already. . .but sounds like I should get the DS9 book too! It would be sweet to have better capabilities of creating non-fleet characters. Right now we rely on "The Price of Freedom" for making non-fleet characters; which is eaiser than using the ST:NG Core Book (in our game anyway).
The Ship Templates sound cool. . .does it have any other ships beside the Defiant and Jem'Hadar ships?
LUG made a TOS book!? I assume it is using the Icon system too? SWEET!
Yep, TOScore is Icon. It has a map of local space, uniform diagrams, and an Enterprise diagram. It also has random system and planet generation, as well as more information on government types than in TNGcore. I would reccomend hunting it down too, but then I'd reccomend hunting down every last ITrek book, as well as any Red Alert you can find...
The DS9 core book's also better set up for usage. The TNG book was all over the place; the DS9 one's much easier to use. I tend to use that one the most.
Okie - now I have to know: What races were in the TOS core book?
