If you have the DWS, some of the combat pilot templates and packages might help, but just in case:
Vehicle Operation (Shuttlecraft) - but you knew that :)
Propulsion Engineering (Any but Impulse Engines or Shuttle Thrusters make most sense)
Theoretical Engineering (Shuttle design) - it's a possibility, I'm sure many test pilots get to make recommendations on design tweaks to the engineers.
Knowledge (Flight Maneuvers) - might be covered by Starship Tactics, but I'm thinking more knowing what you can put a ship through to test performance.
Those are the immediate ones that come to mind, but how about:
Ace Rimmer Template: +3 Presence, Sexy +2 advantage, Knowledge (Complete Guru on Practically Anything) 5, High Pain Threshold +2 and Catchphrase ("Smoke me a kipper - I'll be back for breakfast!") and Big Hair +6 :D
You could have him take specific maneuvers under shipboard system(Flight Control). I think this idea appears in Spacedock, although I'm not sure. Also, Material Enginerring (Ship Design) should cover shuttlecrafts without creating more specializations.
