Do the Vorta command every ship or do Jem'Hadar command some? I know that the Jem'Hadar crew them... But was wondering if the co was always Vorta.

Yes, there are always Vorta on Jem'Hadar ships. The Vorta control the ketracel white and convey the orders of the Founder to the Jem'Hadar.
The only exception would be a ship where the Vorta was killed. On such ships, the Jem'Hadar would be without direction, and would begin going into withdrawal. See the DS9 episode Hippocratic Oath for more details.

This assumes that the Jem'Hadar had not managed to get into their Ketracel White supply once the Vorta was dead......

Except for perhaps and old and ver mean Jem'Hadar who get's the idea to take over command until they could get back to freindly lines.
