In Fell beasts the cave Troll is listed to have Armour(3) and the snow troll has an armour (4). The books states the armour is equal to Stamina mod plus the str mod. What does the number in parenthesis mean? and how does that apply to absorbing damage when attacking the troll?

Well, the armour description on page 76-7 states that a creature with Armour usually adds their Strength and Vitality ratings to get an Armour value, but the Trolls don't have this. With their Strength mod of +4 and Vitality mod of +4, they could have an Armour rating of up to8, but have a rating of 3.

Whatever the armour rating, the rating is the amount of damage the armour absorbs before the beast takes damage. In this case, a troll taking 8 points of damage would only take 5, as their armour would absorb 3 points.
