I like the Carrack-class. It's Large enought to haul around plenty of cargo and small enough to duck for cover where ships much larger would have problems. It has resmblance to the Antares-class with the multiple purpose uses.

This Carrack Class Commercial Transport has been modified by his owner, Giovanni De Vivo, Performer and Player, well known for his acting talent with Shakespearean Drama, to serve as his stage. Once he described his vessel to be the “Stage among the Stars” and christened his vessel with that name, but others still simply call the ship “Showboat” (but only behind De Vivos back). Like all Carrack Class Transports the “Stage among the Stars” plies the Space lanes between the different Worlds and Colonies throughout the Federation to bring a valuable commodity to its customers: Life Performances. While everyone can easily obtain a licensed Holosimulation of Giovanni De Vivo performing King Lear, it just is not same as seeing the real one performing on a stage with Holoprojectors creating the scenery. The “Stage among the Stars” usually lands near a Colony’s largest settlement and begins with the performances. Giovanni employs some very talented performers and the ship provides a wide range of different kinds of Performances, including Classical Drama, Klingon Opera and various plays with hand puppets.
After the “Stage among the Stars” was attacked by pirates looking for easy prey, Giovanni decided for his own Protection to install more weapon systems, adding some low powered Phasersystems in the process.

Each Container is designed as a separet "vessel" (size one or two)
The Container transport uses a variant of the rules for shuttle bays:
SUs: 1,5 * Size of containers that can be stored.
Power cost: varies according to the Containers accomodated.
The System provides a place (and a limit) for the Containers transported bya dedicated Container transport.

I had more something in mind like the containers in use today.
The Container ship has some kind of "shuttlebay" to accmodate these Containers
(consisting of docking ports and like parts).
The Containers are mainly used for Cargo. Prepard before loading and brought into orbit by specialized Cargoshuttles.
Your design is more of a modular System, whose "pods" seem to be more of a interchangable Saucer design.

But to another question.
Do you add both sizes together so the overall vessel size appears to be 11?
A ship the size your speaking of would be the size of a Star Wars Super Star Destroyer or at least a Standard Star Destroyer. I've looked at working up a Star Destroyer it is far too large for the crews to work well in my opionion for spacedock.
A container only slightly larger than that of a Shuttlecraft could be stored in side of the ship much like the ones seen in Star Trek the Motion Picture. These cargo containers could be stored much like Shuttles in large hanger bays. A shuttle Pod size one would be like the ones seen in the Star Trek the Motion Picture.
Here's one of the ships that we were going to be use in our Star Trek/Battlestar Galactica storie before we dropped the idea. It was going to be a short range transport. From one system to another kind of travel with little luxury but quick arrivel.
Loosely sketched around the Colonial One ship it is a ship that falls into a Trek starship easy enough. Named Osirus-class for the Egyption god just for the hell of it.

After i looked up the thread again the botanical garden raised one question
How many people can be sustained per unit of botanical gardens? This would be a primal question for a larger generation ship or for the a early Biosphere in the planetary structures thread.
Aren't botanical gardens just a fancy name for flower gardens? I think a Hyhroponic bay is presented in the Voyage SB that may fit what your looking for. though, I can't remember if it was stated for SD or not.

I think what he had in mind was more recreational than purely designed for sustaining any people seriously. True Hydroponics are probably not really a beautiful sight.
I see the botanical gardens as a place where you have mostly flowers and exotic flowers as a place where Travelers can walk about feeling like there on a planet. Mostly the botanical gardens are a luxury item, where as a Hydroponics garden is for creating food for a crew or passengers for the travel across the distance of space such as in Star Trek Voyager.
