When you switch from, say, Engineering to Command, do you get any of the Professional Development skill bonuses?

No, you don't get to apply a new Professional Development package when you change SOEP. You do get access to the new SOEP's Professional Abilities. You don't get to change your Favored Attributes or Favored Reaction.
