In one of my games this came up. Actually three of them. All revolving around the 'blue-gills' who'd returned and caused all sorts of havok in the first game and a group of Admirals under Admiral Necheyev had formed a secret plan to wipe out their homeworld and fragment the species (assumed you kill the over-queen that the lesser queens would then fight it out to be the next over-queen). It ultimately was scrapped as the players blackmailed them with revealing this. That part happened between two different player groups in two games. The third had to do with one of these Admirals taking upon themselves to do the job anyway.
Anyhow the thing is I would think while yes people in the Fleet would do it. That as awhole the UFP would be shocked. I mean while the Starfleet may have seen war, death and the 'real cost' of these great enemies. The average UFP citizen hasen't even seen a mugging before, and the happy-happy UFP morals are a reality to them. The thought of actually killing an entire race would I think be horrifying to them.
Regarding the standard civilians morality about the issue:
Newscasts of where Alpha Centauri and Vulcan used to be or even actual footage of their destruction along with the number of hundreds of billions dead can shock most people out of that complacency.

...and into blind stinking panic. I'm not about to destroy core member worlds of the Federation, at least not yet...I just want to show how dangerous the "bugs" are and that they are striking close to home. A colony with the population of 2 billion totally exterminated will bring that message across as much as "laying the smack down" on Vulcan.
Destroying Vulcan, Alpha Cent, Tellar, Andor and Terra is just not on the agenda at the moment...but perhaps when the "bugs" attack say Vulcan, Starfleet and the Vulcan Defence Force manages to turn them back but its a phyrric victory with losses to rival the worst campaigns of the Dominion War and making Wolf 359 look like a skirmish...that could push the Federation over into genocide? Hmmm...
CKV, re: your earlier suggestion, that could be the way to go...I think I may just move this story arc along the lines you suggested.
