Okay, as some of you may or may not know, my game has been dubbed the "Dallas" of Star Trek by Don
That said, with all her time traveling etc...Captain Lindsay is pregnant.
I am curious as to how Starfleet would handle this as the next session we play will be 5 months into the pregnancy.
Any thoughts?

Okay, while in the future (with everything going to sh*t) the Captain realized she had to go back in time and to the first event and let it happen with no changes at the moment. Armed with her fore knlwoedge she would be able to help avert the coming General War.
That said, her friend Captain Lee Zymmer of the USS Exceter would have to die. She went to see him and explained. He thought for a second and then said that if that's what it took to save the universe then he would die. He then told her that if she didn't leave he would kiss her. She didn't leave.
Now he is dead, the child concieved in the future, but she is in the present.
Does that help?

What's the Captain's style like? Is she Picard like, sitting on the bridge while the First Officer does the Away missions? Or is she Kirk like, having to be the first one on the planet, the last one to leave, and the first to lose her shirt in the process?
If the Captain is very hands on (which, from my admittedly minimal understanding of your campaign, seems to be the case) she'll probably be warned to "Take it easy or else you'll be relieved of duty."
If she has enemies, then they could try to assign her ship to "routine patrol of the Andor-Orion trade route". That way, she'll be forced to stay out of trouble. (Ha!)
With advanced Starfleet medical procedures, I don't foresee any problems with a pregnancy in the universe. Unless of cource, all the dimensional shifting causes a medical emergency.

You think the Department of Temporal Investigations would have a problem with the Captain being a pregnant from someone in the future? Talk about a serious breach of the time laws. :-)
I get the feeling that DTI has bigger fish to fry in a campaign like the one described.
A pregnant officer would likely be barred from hazardous duty due to the obvious dangers to the child (mom getting shot at, radiation, the subspace anomaly of the week). This is something that the CMO would be expected to enforce. A potential source of conflict for Captain Lindsay might be an admiral with a large family who takes exception to an expectant mother taking risks with her child's life. ("Well?" "Oh, I'm fine, thanks for asking, sir." "I don't care about you, is the child still okay?")
We've had senior officers (including a captain) pregnant. I figure there's pretty liberal materity leave regs, though I would think they would be required to have an alternate caregiver, in case of war, death, etc...
For the captian in our campaign, the main thing was getting her ship reclassified 'dependents authorized' so she could keep her kid with her. This wasn't a problem for the other characters, who were on a Galaxy: dependents authorized.
Okay so it looks like everyone feels Starfleet would still allow her to work on the bridge, but not beam down in hazardous duty situations
Coolio, it is gonna chaff her @$$, but c'est la vie.

I would think that depends on the mother's wishes. Of course she has to end duty shortly before birth but as the medical standards are very advacned a birth should not be that complicated. Additionally one might think about a achange of post. PErhaps something on Earth where the mother can spend more time with her child especially as the father is unavailable. But probably the Captain may decide upon this herself.

I dunno about the mood-swings...
My wife reckons she'd like to be pregnant all the time - she said that when pregnant, she felt on top of the world, in control, with no worries at all; in short, she felt terrific.
Now, if she could only figure out how to stay pregnant without producing the normal end-result...
One kid's enough for me!!
