I have started working on a campaign using the TOS "New Earth" series as a campaign setting. So far that series of books is the only TOS era series that has sparked any game interest in me. I like the idea that the players and the civilians are out on the frontier by themselves with help light-years away. The setting (IMHO) provides ample opportunities for problem solving, planning, and yes, (for all you battle loving players) starship battles.

I'm currently converting the Star Trek:TNG novel Chains of Command by Bill McCay and Eloise Flood. It's a great novel and gives every crewmember something to do, although I'm having a hard time picturing what will happen when the female first officer leads the away team to the surface (if you've read the novel, you'll know why that could be an issue).
I'm also looking into the TNG novel Into the Nebula by Gene DeWeese, but I need an alternative to a Soong android for being able to phase between dimensions without harm (or less than the other races on board at least).
Another possibility (if I can convert it to a TNG timeframe) is the Disinherited by Peter David, Michael Jan Friedman (I think) and a few other authors whose names I don't have off the top of my head. I believe I might save that one for when my friends from my previous gaming group and my current one get together, that way one bunch can get involved with what was the Lexington's action while the other get's involved with the Enterprise's action.

I have used Vendetta and and several others, like Strike Zone, Captian's Honor,the Dominion War series, I majorly reworked the Batlle of Betazed...the theory and basic premise was sound.
I have used the 1st of the Invasion series...though changed making them the true demons, just making them familair....
Demons by Diane Carey, and a few others.
Also I have found the New Missions and Early Missions by Marvel Comics worked just fine.
The Telepath war mini series also worked well.
Other than that they have been a great source of material.
Ds9's Avatar has filled in the Bajor aftermath of the DW for me...

As I have just put out in an own thread (Romulan Prize) I was thinking about doing exactly the same thing with the novel "The Romulan Prize".
Nice to see, that I'm not the only one experimenting with their favorite books and stories. :-)
