What about an aquatic hull, like an aquashuttle. How many SU's would something like that be, or should it just be a side note since if a ship is able to stand a vacuum it should be able to withstand water?

I think it would be the same cost as Atmospheric Capability.

On Voyager they took the Delta flyer under water on the water planet they came across. It was mentioned that the only reason they didnt take voyager into the water is because it would have taken longer to prep voyager than the Delta flyer and they were pressed for time. So I think if you take the atmospheric capability it would do the trick.
In that episode ("Thirty Days"), the crew had to combobulate the Delta Flyer to give it immersion shielding, for which Spacedock has rules.
If you wanted to do it as a hull type, I think that you could probably buy Atmospheric Capability twice, defining the second time as "Aquatic Capability."
